Will painting an intercooler black have any major effects on it cooling ability?

No, but it should be painted across it thinly...

As said, a light coat will have little affect - probably best to see if you can get some (black?) aluminium primer in a spray can as if you just paint it with ordinary paint, it's unlikely to stay in place.
If it hasn't been anodised, you may consider having it done in the colour of your choice.
These are my thoughts and opinions - sometimes I'm wrong, but not often ;-)

radiators sre black to increase heat transfer, but I imagine that things like good airflow in and out would make a bigger difference than painting it, that said every little helps

you can get "radiator" paint which has an aluminium base to it which helps the paint maintain heat transfer properties similar to that of the radiator itself. :)

you can also get it annodized which has nill effect on its cooling but i imagine that would be expensive..?

I just want it black so it cant be seen, will just mist some black etch on it

I used that VHT crinkle paint on mine and IC pipes, worked a treat and looks far better. Like $16 for a can
